Handbrake "web optimized" videos not showing as optimized in Plex

I'm relatively new to Plex and I'm really liking it. I'm now in the process of moving everything from iTunes to Plex and I just found out about the "web optimized" thing.

I pretty much always run my video files through Handbrake to compress them and I've never used the "web optimized" setting. So, now I'm trying to figure out the best way to optimize them. From what I found so far, it seems Subler is a good option. It seems I can simply through my videos into the Subler queue and only have the "optimize" option set and let it remux the files without re-encoding them.

And, for new content, I figured I'd simply use the "web optimized" checkbox in Handbrake. But, I just tried it for a TV series but in Plex, the "info" panel indicates these videos are NOT web optimized.

If I then run the video through Subler with the optimized option there, it will show up in Plex as optimized.

Anyone have any ideas why the Handbrake optimization isn't being recognized by Plex?

Also, can anyone confirm that I can use Subler like I mentioned to only "optimize" the videos and Subler won't change anything else about the file (audio/video tracks, subtitles, etc).
